They're the same in damage,I think it depends on how the players like the design of the two.

I fel the Sword of Aeons is much better from a power point of view. But the moral aspect is bad. You have to kill your sister to get it.

That a point. I killed her in the original. But when I played a good guy in TLC I threw the sword away because I knew I was going to get the Avos tear.
